Cem M. Deniz, Ph.D.

Associate Professor of Radiology

New York, NY

I am an Associate Professor of Radiology at NYU Grossman School of Medicine and an investigator at the Center for Advanced Imaging Innovation and Research (CAI²R) and the Center for Biomedical Imaging. My research brings together engineering, machine learning, and radiology to build better ways to understand disease and support clinical decisions.

My NIH-supported work combines medical imaging and clinical data to study musculoskeletal disease outcomes, including the progression of knee osteoarthritis and the likelihood of future joint replacement. Our group develops multimodal deep-learning methods for diagnosis and long-term prognosis, alongside RF engineering and computational electromagnetics methods that advance safe, high-quality imaging at ultra-high field (7T) MRI. I earned my Ph.D. in Biomedical Imaging at NYU, an M.Sc. in Biomedical Engineering at ETH Zurich, and undergraduate degrees in Electrical Engineering and Mathematics from Boğaziçi University.

Deep Learning Biomarkers & Long-Term Prognosis in Osteoarthritis

10-Year Surgical & Progression Prediction

Developing multimodal deep learning architectures and survival analysis models to forecast disease trajectories and surgical endpoints in knee osteoarthritis. Leveraging large-scale cohorts (OAI, MOST, and clinical data), our team pioneers vision transformer models (MR-Transformer), 3D volumetric CNNs, and foundation model adaptation (nnU-Net, MedSAM2) to predict total knee replacement (TKR) surgery within 3–10 year horizons and analyze time-to-pain progression.

CAI²R & Medical AI

Building self-supervised foundation models that integrate unstructured clinical text with medical imaging. Our work spans vision-language pretraining aligning narrative radiology reports with radiographs (MIDL, ML4H @ NeurIPS), as well as generative sequential pretraining (RAVEN) over electronic health records (EHRs) across 1M+ patient visits to achieve robust zero-shot disease onset forecasting while preserving diagnostic knowledge.

Key Innovations:
  • • RAVEN: Recurrence-aware next-visit foundation model on 1M+ patient EHR visits
  • • Self-supervised representation learning from paired radiology reports and radiographs

Parallel Transmission RF Shimming GUI (RFShimGUI)

Parallel transmission (pTx) experiments require knowledge of B1+ field distributions of individual coil transmit elements, B0 maps, and power correlation (Φ) matrices prior to RF pulse design. Designed for ultra-high field (7T+) scanners, transmit coil design, and educational training, RFShimGUI provides an interactive environment to compute maximum-efficiency and target-homogeneity RF shim weights while supervising global and local SAR.

Parallel Transmission 2D RF Excitation Pulse Design GUI (pTx 2D)

After scanner-related B1+, B0, and electric-field power correlation (Φ) measurements are calibrated, 2D spatially tailored RF excitation requires configuring desired target excitation profiles, pulse design regularization methods, and excitation k-space trajectories. The pTx 2D GUI streamlines multidimensional pulse synthesis and evaluates Specific Absorption Rate (SAR) benefits from measured electric field interactions.
